Observatory chief Rami Abdel Rahman said the missile strike targeted a military base near Kesweh, south of Damascus. Iran has not commented on the incident.
The extent of the damage is not yet clear although the TV report spoke of material losses at the base. In it, he addresses Iran's attempts to entrench itself in Syria and says Israel will not allow it.
According to Syria's state-run SANA news agency, pro-government forces managed to destroy two of the missiles in a response attack. Reports earlier in November said that foreign reports said that IDF planes had bombed several targets in Syria, striking weapons warehouses in the town of Hasya, near the Syria-Lebanon border.
Israel has grown deeply alarmed by Iran's expanding clout during the conflict, and has warned it would act against any threat from its regional foe Tehran.
Sources told Al Jazeera that the Israeli raid was aimed at government military sites and positions of the Lebanese Hezbollah movement and that the sound of large explosions caused by the raid was heard in Damascus and its surroundings. In 1967, Israel took control of the Golan Heights. A series of satellite images showed construction at the location of the alleged base, which was made known to the BBC by a western intelligence source.
